No matter creation and / or adding links in an article, it seems that the "counter" is blocked to 501 articles.

Is anything actually broken? https://atj.wikipedia.org/wiki/Kotakahi:Nouvelles_pages only shows one page created this month. $wgContentNamespaces only has NS_MAIN in it, so I can't see any reason why the number should have increased since I ran the script

True, but some articles had no links (so not counted). So we are adding internal links, but number stay at 507. It use to grow by adding internal links...
