Only reason I can think of that is that when we stopped the process and restarted, the git clone had not finished, but was far enough that the following run could proceed.

Removing the freecol directory should make a clean clone with the settings updated.

@Nikerabbit was right. Did the following during today's export,

  1. Removed freecol directory
  2. Reimported it using - /home/betawiki/config/bin/l10n-bot /home/betawiki/config/bin/repoupdate freecol

That seems to have fixed the issue.
