Follow-up from T221112:

Milestones (which are NOT considered subprojects) cannot specify members. Instead, the members of its parent project are treated as being its members. However, the milestone still displays members in the UI after using --milestone && --keep-members in T169764.

"Milestones can not have direct members or policies. Instead, the membership and policies of a milestones are always the same as the milestone's parent project. This makes large numbers of milestones more manageable when changes occur. Milestones can not have subprojects, and can not have their own milestones."

I think this is a non-issue and that I just misunderstood the UI four years ago in T169764.

The code in https://gitlab.wikimedia.org/repos/phabricator/phabricator/-/commits/wmf/stable/scripts/move_beneath.php does trigger You can not use "child" or "both" modes when making a project a milestone of a project with existing subprojects: there is nowhere to put the members. when testing locally, as expected.
