It seems interwiki links can be added to Wikidata now but for only link that appears in the side bar is 'Qafár af' which links to aawiktionary

Yes, one run that was done by @Addshore for another wiki added this one as well

I can't reproduce the problem:

They're showing for me on that page but on the Main Page it only shows Afar despite me linking it to the Wikidata item

It's because the main page is in the main namespace and the main namespace is handled by Cognate (unless you add the interwiki links the old way). You can see all other wikis are either:

• Like English Wiktionary, have their main page in another namespace
• Like Arabic Wiktionary, have the interwiki links added the old way. (the Arabic main page)
