Bloody hell, bugzilla. Just no sympathy for folks who hit enter instead of ', is there?
Anyway, I set up UploadWizard on a random other wiki with instantcommons on, tried to upload a batch of files including a local copy of something in commons, UW asked if I was sure I wanted to do that, I said yes, or whatever it actually was, and then UW silently discarded that file from the batch.

To clarify do you have reupload-shared rights (either way its still a bug - descriptive error msgs and all)

Interestingly, the duplicate warning doesn't include information about which repository contains the duplicate. I have to file a core bug about that, and then later, we can talk about restructuring UploadWizard's handling of this issue.
