When I enable “fixed headers” beta, go to a page where CodeEditor loads ACE and scroll (in order to have the editor half hidden on top of the screen), the lines numbers of the editor are over the search bar.

fixed header is not in beta yet (I assume you are looking on http://en.wikipedia.beta.wmflabs.org ?) it is effectively in "alpha" feedback is appreciated! but you should assume it is totally broken at the moment :)
I’ve activated it on my private test wiki. It is not a “beta” but a “beta features”, I wrote “beta” too fast. I thought you could miss this problem (ACE is probably not your main concern), so I reported it.
Can you please include a screenshot of the issue in the bug as well as a link to the project(?) page for ACE

ACE is the librairy that [[mw:Extension:CodeEditor]] uses (for JavaScript, CSS and Lua pages).
Looking at this a second time, the whole editor is actually over the header.

VectorBeta is no longer supported or under development. It was removed 26 months ago from Wikimedia sites. Hence declining its remaining open tasks to reflect reality.
