Hi, which "red indicator for number of messages" on which website?
Do you refer to [[mw:Echo]] notifications (see screenshot on that page) or is there something in "WikibaseDatabase" (component of this ticket)?
In general, exact steps to reproduce (or a screenshot) are welcome.

Echo has a hard limit on the number of notifications it will mark as read, if you have more than that the mark as read button stops working. We should fix this.
hard to say, i even wrote the code for this at one point in https://gerrit.wikimedia.org/r/#/c/64858/ but it was abandoned after 6 months of no movement
Merged task description:
A user reports that he tries to mark all notifications as read, but can't. He can clear batches of 25, but it still shows 99+...
(Explanatory note: because the flyout only shows 25 messages at a time maximum, the "Mark all as read" button will only clear batches of 25. This could possibly be clarified, with a tooltip?)
This is possible via the "Mark all as read" button on the panel, and the "Mark all as read in selected wiki" button (in cog menu) on the Special:Notifications page.
