This tool reads a query from a file and writes the output in another file: the mysql command-line client is the easiest way to do it. I also thought this approach should be more future-proof, as Python libraries frequently change.

Also my bot that use the shared Pywikibot code is affected by the issue: see http://tools.wmflabs.org/incolabot/bar.php
