The empty boxes are because of font
if you check them at http://en.wikipedia.org/wiki/%DA%A9%D8%A7%D8%B1%D8%A8%D8%B1:Yamaha5/bug_of_pdf_2
most of the boxes are OK.
PDF render is language based so if try to use this in another language you would have different output.
However if you put the unicode chars inside a language tag it works correctly and all characters that would have been remotely being used in Persian language itself, is there already (like |) So I close this bug as invalid.
