At the moment, Flow is only taking templates from section 0 in the talk page. That may be problematic when that section 0 is filled with a message including templates.
An example with[[ https://fr.wikipedia.org/wiki/Discussion_utilisateur:Charles.provent/Archive_1 | that wikitext page ]] which was filled with [[ https://fr.wikipedia.org/wiki/Utilisateur:Darkoneko/Message_automatique_de_bienvenue | that text ]] (welcome message distributed by bot) which includes 3 templates. When import is done, only templates remain [[ https://fr.wikipedia.org/w/index.php?title=Discussion_utilisateur:Charles.provent&header_revId=tb53ccucxb57i0xs&action=view-header | with confusing contents ]]. We can have cases on wikis where Flow on on Beta.
