I was creating accounts using API - I simply logged in to wiki, where I didn't have an account. New account was created, but it is not attached to global account and is not attachable (it is not listed on Special:MergeAccount). Is there a way to rebuild that list?

Should be fixed as of r34951. The API wasn't committing transactions on the centralauth connection.
