If an article is orphaned but is linked from any page (user page, talk page, etc.) then it is removed from Special:LonelyPages. I think it should only be removed from Special:LonelyPages if it is linked from another content page. If someone links to the page on a talk page, for example, that shouldn't be sufficient to "un-orphan" it since it's still orphaned as far as the encyclopedia content is concerned.
