Description

We already publish our JS documentation to doc.wikimedia.org, it would be nice to have the php doc published, too.

Where will it get published to?

I think it's possible the js documentation being published at https://doc.wikimedia.org/MobileFrontend/master/ rather than https://doc.wikimedia.org/MobileFrontend/master/js and is overwriting the php...

What makes you think that? The js docs will be published to /js/, and the php docs to /php/ :)
