Just caught this while comparing sitematrix output against the list of allowed sites values. Is there a reason why these are not coming from the same source? Is there a way to get the list that wikibase is using via api?

Yeah but this is not actually an issue with Wikidata/Wikibase. It's because the site store (sites table) doesn't get updated automatically and it requires rebuilding every time we have a new wiki. The proper fix for it is T113034: RFC: Overhaul Interwiki map, unify with Sites and WikiMap but priorities...
