This bug might only occur on some browsers (I used firefox). It doesn't occur if the monobook skin is used.

This problem occurs in all namespaces and in all articles, not just those with pending changes / „unchecked“ box. So the bug is likely caused by changes on the wikitext editor or perhaps the new vector-skin?
I'm pretty sure it's the Vector skin: I can reproduce the problem in all browsers both logged in and logged out, but it's gone once I switch to any other skin.

I first found the problem that was already reported in T205689. However, I then thought the same probleme would also cause the problems of VE. At that time, I didn't know about the task mentioned. Beacuse it's a completely separate problem, I'll remove this project tag.
It's possible this is a duplicate of https://phabricator.wikimedia.org/T283206 in which case it should be fixed in an hours time.
The vertical alignment seems to be fixed, now it’s horizontally misaligned for me (WTF?).

Maybe it’s caused by dewiki’s Vector.css?
I think T205689 fixed it. I don't see any more problems, visual editor and source code are working fine.
Thanks all for confirming the fix. I patched de.wiki. if there are any further issues on German it's probably best to follow up on wiki.
